I usually equip holster speed and put the drill on a hotkey and unequip then re equip the sunpoint plasma drill to skip the gem popup. I think the nightwave for when you mine gems has been updated so it still counts your gems if you use this trick.

Contrary to what the wiki states, you should use the Advanced Nosam Cutter over the Sunpoint Plasma Drill for gems.
